I'm using a free version of fMSX MS-DOS 1.6b2.a and was wondering if there was anyway to play the games at 1:1 instead of automatic fullscreen. Thanks in advance.

There's no way with fMSX-DOS 1 to start the emulator in window mode. It's the same with fMSX-SDL and fMSXFAN, they go automatically in full screen mode.
ParaMSX can work in window mode, but you can't define the size of the window.
The only fMSX clone that allows you to define a window in which the emulator runs is the Japanese fMSXSO :

I guess I'll just stick with RuMSX for Metal Gear, and fMSX for Metal Gear 2: Solid Snake.

I suppose that you are also looking for emulators with saving options.
In this case, RuMSX , ParaMSX and fMSXSO are the best choices.
The best emulators (NLMSX and openMSX) don't have saving options, alas ! |

I like RuMSX a lot except for the fact that you can't take screenshots, and you can't play Metal Gear 2 on it. If anyone knows a way to play MG2 on it I'll be the happiest little kiddie this side of the sand box.

That's indeed a limitation of RuMSX. Only "basic" screenshots with the PrtScrn touch (and you must each time use a graphic program to paste your picture and modify it !).
I recommand fMSXSO. I know a guy that has made a very complete site about the Castlevania serie. He didn't know how to run Vampire Killer in an emulator. So I gave him some advices, and finally, he has used fMSXSO ! (multiple screenshot in BMP by pressing on F8) |

hmm, in NT/W2K/XP you could also press alt+prtscrn to grap windows content, ANY content (you have to paste is from the clipboard right after but it works perfectly)
