The King's Valley 2 Puzzle stage BGM is (I think) a boss monster BGM in Shalom
Part of the Nemesis stage 1 BGM is used as an in-game one of Pennant Race 2
Does the Konami Pause tune count too? Which is used in about every title

All other ones I know are saga-related as well.
Nemesis 3 has tunes from the previous titles in the saga
Shalom has 2 tunes from the previous titles in the saga
Penguin Adventure has a tune from Antarctic Adevnture
And I see SD-Snatcher and Snatcher part of a saga as well, a mostly overlapping one but nonetheless a saga
