I looked a bit at your conversion. This sprite issue occurs because you use a bad dump (CRC32=E7A1FF9F).
The CRC32 of the right dump is 030E0D48. Only two bytes differ between the both versions. So I fixed these two bytes but there are still some graphics bugs. Your conversion needs to be further improved. Besides Time Pilot's PSG sound routines look better for Choplifter.

AFAIK Muffie has a fully converted BIOS that, in theory (don't remember all the details) deal with all kinds of interruption trickery that might be used by any game.
I don't remember about Popeye, it's been a long time but in general, it is because of the interruptions. I gave up several conversions when it was taking a little too long.

I do not believe it since the BIOS and the ROM must be modified to run many games. And if so, he would have made a Rom loader instead of bothering to release the Roms one by one from time to time.
