What MSX games utilise a 3 button joystick? Is there a known list of these games?

None but perhaps a homebrew can do it like Sofarun.

For example Magical Labyrinth can be play simultaneously to four players with the Ninja tap adapter.

The extra buttons of FM Town controler are supported by MSX (but I think any game support it).

Which 3 buttons joysticks exists for msx and how do they work? I recall one where the 3rd button is just a+b together

I remember wiring one of the Tac-2 joystick fire buttons to just left + right when I had my original Amiga to simulate a quick left-right shuffle which was needed to change ship mode in Xenon, it worked great. Thinking about it at the time more games could have used "impossible" direction combinations to simulate extra buttons that could have been wired.

It's a joymega adapter. Yes, it allows MSX games to megadrive joypads and up to 8 buttons.

SoftaRun automatically patches some games to enable joymega support.

And check here for some other patches to enable joymega support in many games.

I think there were some fm towns(?) joypads with 3 buttons that also work on msx. I believe some Microcabin games suported those for instance.

This should disable directions buttons when you press the "extra buttons" wired this way (if button [C] is wired to [Up]+{Down], you can't move your ship vertically anymore in a shmup) ? This still could be interesting for the Pause button or for platformers ([Up]+[Down] for jump ?).

Also the game could remember the last "valid" direction (that would only create some latency).

This still could be interesting for the Pause button, to display a menu, to launch a mega-bomb that destroys everything on screen, etc, etc. It's interesting because it's very simple to implement.

No it is not really misleading

Joymega is basically an unofficial standard for the msx. Support is slowly starting to come. Pointless Fighting for example is a street figher clone for the MSX2 using 4 buttons http://msxbanzai.tni.nl/compo/2014/entries.html

Even if no games support it, you can use those adapters to connect Sega Megadrive joypads to your msx, expanding your controller options.

That being said, I thought it is weird that that ebay seller says 3 button controller while it infact supports sega 6 button controllers.
